I have created 900 variations of one of my products, of which 109 have stock. I expected when I did this that when I chose option A, only the option B items related to it would be available in the drop down list. Instead, I continue to see all of the option B items in the drop down list. The ability to purchase appears and disappears based upon the stock level of A+B variation.

This is not intuitively obvious to me and I suspect will not be to my customers. In fact, it took me quite some time to figure out what was being changed. Am I missing a check box or is the program working as it is programmed? Can it be changed?
