Some time ago we released the new HTML e-mail notifications for all the Ecwid users. However, for the ones who were registered before this update, they were not enabled automatically. Enabling them should basically solve your issue since there's a special section for Order Comments which you are looking for.

In order to enable the HTML mail notifications you need to:

1. Access your Ecwid Control Panel,

2. Proceed to the System Settings -> "What's new" tab here:

3. Enable the HTML notifications here:
