You're right, the issue with blank space is caused by setting of a fixed height for the HTML elements. Please refer to this thread for the details:
In your case, I think, it wasn't a good idea to place your Ecwid widgets in an iframe. Ecwid certainly works in iframes, but such integration may cause layout issues like the one you discovered. I think, the issue with displaying the widgets outside the container div (from your initial post) should be fixed with the help of some CSS or HTML corrections. Since I cannot reproduce it now, it's difficult for me to advise you something. Could you possibly create a temporary page on your server with the first ('broken') design? I will look into it and try to find a solution.
